Abstract: The intestinal microbial community structure and diversity were studied in silver carpHypophthalmichthysmolitrixand bighead carpAristichthysnobilisby PCR-DGGE (Polymerase chain reaction-denaturing gradient gel electrophoresis) technique. PCR-DGGE fingerprinting showed that the silver carp had an average band of 16, with few differences between individuals, and the bighead carp had 14 bands on an average, with large differences between individuals. UPGMA cluster analysis and similarity analysis of PCR-DGGE fingerprint bands revealed that the silver carp had average similarity coefficient of 0.569,at a medium similar level, and the bighead carp had average similarity coefficient of 0.623,also at a medium similar level. The sequencing results showed that the main intestinal microbials in silver carp were consisted of Bacteroidetes, Firmicutes, Proteobacteria and Verrucomicrobia, and Bacteroidetes, Proteobacteria, Cyanobacteria and Firmicutes were found in the main intestinal microbials in the bighead carp.
