Abstract: Two kinds of AFLP reaction system with the different restriction enzyme combinations ( Tru9 Ⅰ/Ecor Ⅰand Taq Ⅰ/Pst Ⅰ ) were compared in lenok Brachymystax lenok (Palls). Twenty pairs of selective amplification primers were chosen for each binary enzymes cutting group. Total of 739 loci were obtained in the group of Tru 9 Ⅰ / EcoR Ⅰ , with 336 polymorphism loci, in which there were 21 to 45 loci each pair of the primers, with the polymorphism loci of 45.47%, and Shannon's Information index (Ⅰ) of 0.2739. In the group of Taq Ⅰ/Pst Ⅰ , however, there were 759 loci with 405 polymorphism loci, 29 to 53 loci for each pair of the primers, the polymorphism loci of 53.36%, and the Shannon's Information index of 0.3144, indicating that the AFLP reaction system with the Taq Ⅰ/Pst Ⅰ restriction enzymes had the greater polymorphism and offered more scientific data of the lenok. So the group of Taq Ⅰ and Pst Ⅰ I was considered the suitable restriction enzymes to the AFLP genetic diversity analysis of the fish.
